I think the original, where the paint is showing though, is seeping though the paint on top. This means it wont be an exact copy of the image underneath, as the paint above will effect the quality and placement. The x-ray is more reliable.

Welcome! And a very interesting observation. If accurate, it answers the question I asked earlier:
But why would Elizabeth have a picture of her mother painted over? Is there any evidence of a “third” portrait between the two? A painting that could have hidden the portrait of Anne and one that Elizabeth wouldn't have minded painting over? If so, what a coincidence that it was chosen to re-use for Elizabeth, and her unknowing Anne's portrait was hidden under hers!
